Building a Vector Database: HNSW Algorithm Explained
The HNSW (Hierarchical Navigable Small World) algorithm is the secret sauce behind fast vector search. It’s used in Qdrant, Weaviate, Milvus, and many production vector databases. Understanding HNSW is key to understanding why modern vector search is so fast.
When I first implemented HNSW for a similarity search system, I was skeptical. How could a graph-based index be faster than tree-based approaches? But the results spoke: sub-millisecond searches across millions of vectors with 95%+ recall. The hierarchical graph structure turned out to be brilliantly simple and effective.
This post breaks down HNSW: how it works, why it’s fast, and how to implement it. Based on the original paper by Malkov and Yashunin (2016).
The Problem: Curse of Dimensionality
Traditional tree-based indexes (KD-trees, Ball trees) fail in high dimensions. When you have 768 or 1536-dimensional vectors (typical for embeddings), every point is roughly equidistant from every other point. Tree partitioning becomes useless.
Example: In 2D space, a ball tree partitions space into spheres. Works great. In 768D space? Most points are on the surface of a hypersphere—partitioning barely helps.
HNSW takes a different approach: build a navigable graph where similar vectors are connected. Search becomes graph traversal, not tree descent.
How HNSW Works: The Hierarchical Graph
HNSW builds a multi-layer graph. Think of it like a highway system:
- Top layer: Express highways connecting major cities (sparse, long jumps)
- Middle layers: Regional roads (medium connections)
- Bottom layer: Local streets (dense, every point connected to neighbors)

Key insight: Start at the top layer to quickly navigate to the right neighborhood, then descend through layers to find the exact nearest neighbors.
Probabilistic Layer Assignment
Each new vector is assigned to layers probabilistically:

This is a simplified but functional HNSW implementation. Production systems like hnswlib optimize further.
Parameter Tuning for Production
HNSW has three critical parameters that trade off speed, accuracy, and memory:
M (connections per node)
Controls connectivity of the graph.

Production Libraries
Don’t implement from scratch for production. Use battle-tested libraries:

When to Use HNSW vs Alternatives
Use HNSW when:
- ✅ You need high recall (95%+) with low latency (<10ms)
- ✅ Dataset fits in memory (up to billions of vectors)
- ✅ Vectors are high-dimensional (100+ dims)
- ✅ You want the best speed/recall trade-off
Consider alternatives:
- IVF-PQ (FAISS): Larger datasets (billions+), can trade recall for memory
- ScaNN (Google): Similar performance, different implementation
- Annoy (Spotify): Simpler, good for smaller datasets (<1M vectors)
- Brute force: Small datasets (<10K), need 100% recall
Best Practices from Production
- Normalize vectors - Always normalize to unit length for cosine similarity:
